An ECU update definitely isn't a part of the service schedule, with it being out of warranty they would probably want to charge you for it too unless it was safety related.. Removed countless door cards without any issues of breaking clips, just make sure the clips line up and the top of the card slots back into the window seal properly before pressing in and you'll be fine.
